So, I'm assuming that the compressor did run when you connected it directly to the battery? If so, there should not be any bubbles in the sight glass after running for about a minute, though the system should still run even if it is still a little low.
As was pointed out by Rob, there is a pressure switch that can be bypassed to check the operation of the controls. While charging, the low side pressure will go up and the compressor should kick in, so no need to bypass the pressure switch if it is working properly.

I have one bubble in the sight (sp?) glass. That is when the compressor is attached to the positive post of the battery.
Would you know does the compressor not run at all if the freon is low?
would only one bubble mean the freon is too low to produce any cold air?
