If you haven't already then "it's too late" . . . but - you should always keep the torque converter ON the tranny input shaft. this is so that the seals keep their seat. In reality I've let them slip off a time or two and no obvious adverse consequences. Also, I don't know what you mean by "spindles" vs. "smooth nub". Which end of the tranny are you referring to by that. The output shaft should have one of those round rubber guibo connectors. Can you be more specific.
